See One, Do One, Teach One (1x01) -
The episode starts as Jane Rizzoli and Maura Isles investigate the murder of a husband and wife in their prestigious home, but when the signature leads back to the killer that traumatized Rizzoli, she decides to stay at Isles' house until the killer is found. The next day, Rizzoli is told that the murderer has escaped from a hospital before starting surgery. That night Rizzoli gets a call that some one has ransacked her apartment. When she gets there, a person dressed as a coroner lures her into his van, a man comes out of a body in the van and stuns her, then the first man injects her with a solution. She wakes up with her hands, and feet tied. Later, she escapes and kills the first man and gets revenge from the second.

Boston Strangler Redux (1x02) -
Rizzoli & Isles investigate a series of stranglings that mimic the work of the infamous Boston Strangler from the 1960s, while an old schoolmate and rival of Rizzoli's becomes her new lieutenant.

Sympathy For The Devil (1x03) -
The death of a teenage boy who had been part of an exorcism leads Rizzoli to suspect his pastor. Meanwhile, Rizzoli's mother sets her up on a date with Lt. Grant.

She Works Hard For The Money (1x04) -
A promising collegiate soccer player is found dead in a secluded area of the campus. Further investigation reveals that she had damaging, possibly explosive secrets that didn't die with her. 

Money For Nothing (1x05) -
The harbor patrol pulls a floater from Boston Harbor that turns out to be a member of a prominent Boston family and head of the family empire. Dr. Isles’ close connection to the family and prior personal relationship with a brother (Mark-Paul Gosselaar) to the deceased creates professional tension with Jane, who is being obstructed in her investigation by the lawyer of the family estate (Peter Onorati). Jane rules out several suspects and seems to be at a dead end until Dr. Isles realizes the evidence was right in front of her the whole time. Also, Jane's mother begins a new job selling a Polynesian health drink. 

I Kissed A Girl (1x06) -
Jane and Maura investigate the murder of a married two-timing lesbian outside of a lesbian bar which looks like a hate crime at first but soon gets more complicated, forcing Jane to go undercover as a lesbian to catch the killer since she bears a physical resemblance to the victim. Maura fixes Jane up with a sexy bachelor (Antonio Sabàto, Jr.) from their yoga class. 


Born To Run (1x07) - 
Two young men are shot dead while running the Boston Marathon, putting Detective Rizzoli & Doctor Isles under pressure to solve the case while struggling to keep around a half-million people from going into a mass panic.



I'm Your Boogie Man (1x08) - 
Jane's (and Frankie's) life is in danger again by Charles Hoyt and this time he has a different apprentice.



The Beast In Me (1x09) - 
The death of a young man leads to Dr. Isles finding out more about her biological father, who is not what she expected him to be.



When The Gun Goes Bang, Bang (1x10) - The entire homicide division is present at a warehouse, when an undercover homicide cop is shot dead. Upon arrival back at headquarters, Rizzoli interviews a witness to the murder, but things go awry when the drug dealers responsible storm headquarters at gunpoint and shoot dead the on-duty cop working the desk. Whilst everyone at the crime scene remains none the wiser, a desperate Rizzoli and Isles try to save Frankie's life, when it hangs in the balance on Maura's table after he is also shot by the assassins. The day takes an even darker turn when Rizzoli is held at gunpoint by the man responsible, the last person anyone ever suspected. In order to catch him, she makes the ultimate sacrifice.


We Don't Need Another Hero (2x01) -
Rizzoli has been convalescing for three months following her shooting and is anxious to return to duty. She and a female soldier (recently returned from Afghanistan) are chosen to receive awards for bravery, but the soldier is killed by a car bomb right in front of Rizzoli. To close the murder, she teams up with an Army officer on whom she had a crush in high school. Isles discovers that the dead soldier was wounded by friendly fire, complicating the case.

Living Proof (2x02) -
A dead surrogate at a day spa leads to a search for the baby's biological parents. 

Sailor Man (2x03) -
A body is found during Fleet Week; Frost has a tense visit with his father.

Brown Eyed Girl (2x04) -
Jane's old partners daughter is kidnapped in front of her brother. They race against the clock to find the missing girl after another girl who resembles her is found dead.

Don't Hate The Player (2x05) -
Rizzoli and Isles investigate the death of a minor league coach amid a power struggle over the team; Jane's brother gets out of prison.

Rebel Without A Pause (2x06) -
Isles' knowledge of American history becomes useful when a Revolutionary War re-enactment leads to a real mortality; Maura's mother visits.


Bloodlines (2x07) -
Witch hunting may have returned to Salem; Jane chimes in when Frankie's ex pops into town. Dr. Isles uses her M Z WALLACE Jane bag to stash a sippy cup to take to the lab for DNA testing. 

My Own Worst Enemy (2x08) -
A family man is presumably mugged and killed, but Jane and Maura delve deeper into his history to uncover the truth; Maura's romantic past raises suspicions for Jane. 

Gone Daddy, Gone (2x09) -
Maura's biological father may have a hand in the mob-run docks where a female worker was killed. Jane tries to duck sensitivity training, while Maura starts hanging with Tommy.

Remember Me (2x10) -
Charles Hoyt claims to have clues to the death of an inmate just a day before his release. Frankie Jr. tries out for detective.

Can I Get A Witness (2x11) -
When a community activist is gunned down, one brave witness comes forward to testify against a well-known gang member who is thought to have murdered 15 people.

He Ain't Heavy, He's My Brother (2x12) -
Boston Homicide teams up with the FBI after a bank manager is shot during a robbery. Jane's brother Tommy may be facing more trouble just as his relationship with Maura begins to grow.

Seventeen Ain't So Sweet (2x13) -
Jane attends her high school reunion and brings Maura along for the ride, but the fun is cut short when one of her old classmates turns up dead on the football field. Jane must focus on the past when she realizes everyone in her class is a potential suspect.

Don't Stop The Dancing Girl (2x14) -
The world of competitive dance turns deadly when the mother of a star performer is stabbed to death at a competition. Jane and the team search for clues, but they soon realize something is off about the woman's history. Korsak has his hands full when his stepson is accused of shooting a cop.

Burning Down The House (2x15) -
Season finale. While investigating a fire, Maura suspects foul play. Jane suspects that someone is targeting Maura because of what she might discover. Doyle comes back and is shot by Jane.



What Doesn't Kill You (3x01) - 
The rift between Jane and Maura continues, someone is demoted for not informing of the whereabouts of Patrick Doyle.


Dirty Little Secrets (3x02) -
Maura continues her search for her biological mother (guest star, Sharon Lawrence) and uncovers something shocking about her.
